Performing Calcium Imaging with MicroManager

The freely available application Micro-Manager is a useful tool for controlling microscopes. Its functionality can be further extended through plugins and scripts, which came of good use to us when we wanted to perform calcium imaging.

For this purpose, we needed to take multiple images, then send a TTL pulse to excite the target neuron, and subsequently compare the images taken directly after the pulse with the mean baseline previously obtained. To this end, the Calcium Imaging plugin was written. It is still under development, but should provide some useful functionality for those looking into the same thing.
